The game follows an agent of ADAMAS, a secret organization in Tokyo that investigates unexplained digital phenomena. After witnessing an event called the Shinjuku Inferno, a city-level clash between Digimon, the agent is thrown eight years into the past. With no way to return to their own time, they become entangled with a girl named Inori Misono and a humanoid Digimon named Aegiomon, who has no memory of his origins. Together, the three set out to uncover the truth behind the disaster and find a way to prevent it from happening.

Combat is turn-based and built around a party of three active Digimon with three more in reserve, plus guest Digimon who join the player at various points throughout the story. Battles factor in type matchups, and each Digimon can equip a mix of species-specific and inherited skills, giving players significant control over how their team performs. Swapping in a reserve Digimon or using an item no longer consumes a turn, keeping combat faster than in earlier entries in the series.
